I left it out in the rain and the day after, none of the lights would come on, headlights, neutral light, etc. Wont even turn over, I just replaced thee battery two days before it happened. Could this be a problem with the fuse?

I'd put it in the sun and get it dried out. Also pull the electrical connectors apart and see if some of them are full of water. You can also spray some WD40 into your main switch and handlebar controls to displace any water. Check all fuses of course.

I'd also check the voltage on the battery; just because it's new doesn't necessarily mean that it's good.
Did you check the charging system when the battery was replaced? Did you charge the new battery before installing ?
