I have a 1996 VS 800 intruder with 41000 miles on it. It runs great, I had the rear wheel lock up just for a second. I pulled in the clutch and the engine did not die, when I let the clutch out it resumed as if nothing happened. I changed the oil and filter, while cleaning out the sump filter I had lots of metal shavings and a couple of large chunks. The bike starts easy and goes right into gear. It makes a grinding noise when moving. What could have happened?

Bearing. If it's not "knocking" when running, possibly (Likely!) a Transmission Bearing went, taking a gear(s) with it........
If you really like the bike - I'd start searching for a new/used engine from a crashed sibling. Likely far, FAR cheaper than splitting the cases and rebuilding the trans (which won't end there - as they share common oil supply, your engine bearing-surfaces are next on the "grind into slag" list). Sorry man, it sucks - I know.

A transmission gear may have lost a few teeth. It's FUBAR. Discard the motorcycle or take Hawk's advice on a new engine/transmission.
