I let my son use my 2006 Dyna Harley to jump his Suzuki bike off and now my bike keeps blowing main 40 amp fuse Changed battery out but still blows fuse. Don't know if he reversed cables from jump. Bike only has 2500 miles on it, recent new battery. Any help appreciated

Did you replace the battery before or after the jump? I'm asking because if he did reverse the cables, it could have shorted the battery internally. If you replaced the battery after he jumped it, then I'd check the main "hot" lead from the positive battery terminal to the starter solenoid. It may have damaged insulation from the bad jump that's shorting.
If none of that pans out, I'd take it in for diagnostics at the dealer. They can isolate a wiring fault with their factory tools much easier than you can. And next time, jump from the car battery with the engine off.
