What might be causing the connector under the seat for the regulator rectifier to short out and melt? I have repaired the connection and only getting about 12.5 volts when motor is running.

Lousy connection.
Seriously. Google "Eastern Beaver" (no, it's not a pRon site). I'd give a direct link, but my work has it blocked ('cuz the Nanny thinks it's a pRon site). He has several links to articles that can fix what ails ya'. And he sells (quite reasonably) most any part you need to get your 'lectrics to tip-top shape.

I assume you mean the connector with the 3 yellow wires from the stator. The connector is undersized in the first place and a little looseness makes for the heat and ultimate failure. Some catch it soon enough that a solder job fixes things; it looks like you are one of those that didn't. Testing the stator is pretty easy and if that's good then the Rectifier/Regulator is about the only thing left. What does your battery measure when the bike is NOT running ?? Does the charging voltage EVER go above 12.5 at any speed (gotta watch this one close) ??
