Different bore/stroke. You can do it, but expect to pay thousands of dollars for boring the cases, special connecting rods, gaskets, etc.etc.

Why not take the head off and see if you've got some burnt valves that's causing the backfiring through the carbs?

Could it have messed up timing?

I don't know about your specific changeout, but I've been in on two 883 to 1200 Sportster upgrades. They both needed re-jetting, and in once case we put in a cam, but that was an optional extra just to give it some extra zip. Otherwise it was really easy. Is it FI or carb? Either way I'd richen the mixture; you're filling a larger volume now with the new jugs. Pushrod may be right about the timing; that could easily get out of whack in a build like that.
